Lots. At the top of my head...
1. Derek, the Murphys, every human pertaining to Susan's past life from the movie are not present in the game. It's not even mentioned that Susan has a fiance to return home to.
2. Susan herself is very snarky and sarcastic, much more so in the game than she ever was in the movie.
3. Katie is dating some name-less dork with a tin-foil hat instead of Cuthbert.
4. Gallaxhar's computer is a naggy, smart-alec-y A.I. rather than the sexy voice from the movie.
5. In the game, the monsters attempt a break-out and face a giant military robot called the Avenger, which convinces the general to pit them against the alien robot probe when it attacks San Fransisco. The gang then faces ANOTHER robot, a scorpion-like robot, in the desert, before moving onto the mothership.

^That's interesting!
I suppose Susan's lack of a back story and larger sarcasm comes from the fact that she was never meant to be the main character originally, but a snarky side character. With the game being in production the same time as the movie, they didn't want to change or add much to it. But I guess that goes without saying.

^ Maybe.
Just finished playing the DS video game, and... wow... were there a lot of changes. Especially in the last half. On one hand, Susan was back to her sweeter, nicer self, on the other hand... the ending was completely changed. Susan never became Ginormica again. Gallaxhar extracted the quantonium from her, and she never got it back. Apparently, somehow, though, she still retained all of her strength, according to the game, her super-strength was there all along. Yeah. Also, the clones ended up trying to usurp the original Gallaxhar, and instead of Esgargantuam attacking Paris in the end, a giant Eyeball attacked New York.

On the plus side, shippers now have a canon to take if they want to de-size Susan.
